      I think that they were first described by ancient Greek philosophers among others and then in the 19th century scientists like Dalton started to investigate them even further, and find ways to measure/quantify discoveries to support their ideas.

      As for why it fits in chemistry, the atom is the smallest, undivideable unit and since chemistry is the study of chemical reactions and all the individual participants in these reactions, it follows that this is how we think about chemistry.
